generation of winpe flash works fine

Trying to solve issue when system disk does not boot.
Specifically:
1. generate bootable winpe flash from the tool. This flash inludes a number of repair tools from boot genius.
2.boot on above flash
3.analyze system disk offline and perform repair
4.remove flash disk and boot from repaired system disk
We tried these steps for a number of system disks, which suddenly failed to boot after crash.
These were first analyzed booting from MS repair flash, however MS concluded that system could not be repaired.
After this repair via boot genius was tried as described above.
But still system could not boot, even though boot genius tools said that repair was ok.
