Definitely use patience, run dual estimates for a while to find the discrepancies. We found the system works perfectly, and mistakes are usually in due to input error.
Be intentional about building an accurate database of products and lookups. This will streamline your project handover process from estimating to operations. It takes longer on the front end, but saves so much time and mistakes later in the process.
